There are a lot of these. I just ran into another one today. Basically, inside jokes are nods to other shows. Here's a few examples to get us started:
1. MOMO, in Xenosaga, is obviously a nod toward magical girls. While many believe she's most specifically a nod toward Sakura from Cardcaptor Sakura, I'd actually compare her more to Onpu from Ojamajo Doremi. Why? In Episode 1, when she's in battle, little music notes are at her feet (Doremi has a large musical motif, and "onpu" means "musical note"), and her first wand is very similar to the Mo~tto season wands on Doremi. Also, MOMO's seiyuu is Rumi Shishido, who did Onpu's voice in Ojamajo Doremi.
2. In Harukanaru Toki no Naka de ~ Hachiyoushou, in episode 9, there is a sparring match between Yorihisa and Tenma. I believe that this is a reference to Vision of Escaflowne, as there is a similar scene between Allen and Van. Did I mention that both Allen and Yorihisa are voiced by Shinichiro Miki, and both Van and Tenma are voiced by Tomokazu Seki?
3. In episode... 4, I think (vanman can correct me), of Slayers Next, Lina's speech about Dragon Cuisine is a spoof on Chairman Kaga's speech to open Iron Chef.
I have some more, but I can't remember them off the top of my head. Usually it goes with an author's works, or a voice actor/actress.

also, in the "recent" episodes of Yuu Yuu Hakusho with Koenma wearing Tuxedo Kamen's outfit from Sailor Moon.

In "Burn Up Excess", in the 9th episode, Chiimama and Rio are super-sized, and Chiimama does an Eva "homage", by running and jumping like Eva Unit 01. It even does the close up into his eye.

In FLCL...
Lupin the Third references abound in episode 5, Haruko uses a Gundam figuring to fix her Vespa in episode 4 (I think).
And in episode 5 again, I thought the whole cut to the scene made out of construction paper was hinting to South Park perhaps?
Heh, very funny series despite being only 6 episodes long...

I have no clue what volume, but in the Yu Yu Hakusho manga, Kurama throws a rose and says "Just call me Tuxedo Mask."
The reason I don't know what volume is because I read it in Shounen Jump. ^-^'

SK characters Ponchi and Conchi are homages to Ren and Stimpy.

Yesss. It was. The director even said it in the Director's Commentary. And DUDE. Episode 5 is like...THE parody episode.
FLCL- Episode 2; Naota mentions his father wrote a book about the mysteries of Eva.
Episode 5; the South Park thing. XDDD Even if SP isn't an anime. The Lupin III comments, about Monkey-sensei, the color change of coats. Blah blah.
Later in that episode, you see Naota's dad dressed as a nazi. XD; Ahh, and Haruko makes a Daicon V reference too, when she's flying around on her guitar and has a sling shot, and is dressed in a bunny suit. O.o
Aww...I can't think of any more. XD

Pretty Sammy/Magical Project S (the series, not the OVA) comes to mind with this topic. I know I'm missing inside jokes in this since I haven't seen the entire thing. But this series seems to be a knock against Sailor Moon and magical girl shows mostly. Ryo-ohki, the talking guardian Cabbit (Luna from Sailor Moon). There was a brief El Hazard cameo in it at one point.

Well, i don't know if this counts, but in Azumanga Daioh before, Tomoe says she wanted to be like Fujiko.(Lupin the 3rd) And she does that "Lupin~" thing.

Oh! I thought of another thing! In Cromartie High School, second episode, the main character turns into Piyoko from Di Gi Charat, and says, "Maybe I should look and talk like this for the whole anime, pyo!"

Just thought I'd point out that the El Hazard / Tenchi connections technically don't count, since they're supposed to be the same universe (hence why Fujisawa and Jinnai have cameos).
It's the same reason I can't bring up all the Xenogears references in Xenosaga.

Now I'm very confused! I've only heard(not even seen) of less than a quarter of the animes all of you wrote above! I can officialy declare myself a non-anime-knower(inexisting word but hwo cares)
P.S. Is the "X-men:evolution" an anime or not?

No, X-Men: Evolution is not anime, at least not in the sense of the word we're refering to.
As defined by John of Anime Nation, anime is "Japanese animation created by and for the Japanese audience."
