Yes, this will bring up quite a few moments, whether in anime or manga. To start us off, I'll put some of my worst moments in anime/manga...
First, most of "End of Evangelion"... Oddly enough, I could handle the violence and everyone turning into LCL, but when they played "Komm Susser Tod", that's what creeped me out... That song sounds too happy but then when you notice the lyrics, not to mention the fact that everyone starts turning into LCL...
Next, I'd say in Naruto, in Eppy 71 crossing over into Eppy 72, when Orochimaru peels away his face to reveal the young girl's that he'd taken. Then, his smiling and laughing with it... Ever so creepy...

This isn't the most creepy anime moment, but I thought the part in Yuugiouu duel monsters when Black Magician Girl melts Dark Necrophia and it's Doll was pretty disturbing. Y'know with the strange melted faces and the freaky laughing...

This is my new favorite thread. XD Well, since I'm the kind who thinks creepy things are cool, I wouldn't really say I find anything creepy. X3 But~ I will say something from SK. This is a spoiler, and since the thread is warned, I'm not doing the color thing. If you don't want to know, skip the next paragraph. >_> In episode...um...the second Babylon episode, at the end, when everyone is thrown out of that weird place...(o_0 I don't know what to call it...), you see Hao say "We've found a great feast" (or something like that), then it skips to a scene where you see the SoF eating Shamash (Jeanne's spirit), crunching noises and all.  I love that scene! XD! After it we hear Hao do his evil laugh! X3 Mmm...oh! I know what creeped me out! The anime Petshop of Horrors! o_0 That thing was messed up, freaky-wise. >_> Ah, and Boogiepop Phantom! Yeah...it looked cool...but it was just freaky, all the kids looked drugged or something...o_0 |

In Hellsing episode 2 I think when two vampires (a guy and a girl) killed a whole familly, and the girl begins giving the guy a blow job while the guy is shooting all the dead bodies.
Or in episode -number something- when Alucard's giant dog eats some other vampire and all the stairs are covered in blood.
In the Evangelion manga when *SPOLIERS*
Berserk Eva-01 pulls out the uuuhhh... tube thing where the pilot goes from Eva-03 and smashes it, killing Touyi.
*END SPOILERS*
When Eva-01 eats the angel. Or when that angel shoots Eva-02 and the "Hallelujah" song begins to play really loud.
I'll remember some more later.

Urutsudoji. I have not seen this, but just the description of it alone in a book I was reading was enough to make me retch.
((IMPORTANT NOTE: This film IS highly inappropriate for anyone under the age of 17. If it were to be released in US theaters, it would be worse than most rated R movies. The word "hentai" does not begin to describe this film in any way, shape, or form. This film is the equivalent of anime porn))

Watched Digimon X-Evolution last week. There was one line that stuck with both LC and myself and that was when the main digimon yells out "this child is dead!"

I know people mentioned this, but what disturbed me in Episode 18 of Evangelion was the inhumanity of EVA-01's actions. Without any emotional components for the Dummy Rei plug, the Eva becomes a scary machine of carnage. The savage way Unit 01 just completely ripped apart Unit 03 was disturbing, in that the dummy plug showed absolutely no inhibition, and it showed the difference between man and machine.
Also, at the end of Episode 7 of Full Metal Alchemist, where we discover the horrible act by Tucker, transmuting his own daughter and dog into a chimera. Truly left me in shock, that moment.

I vote for this scene as well. This is mostly because I just can't stand gore AT ALL. This scene made me stop watching Eva (I've still never seen the whole thing) and I even stopped watching anime for a while. It gave me insomnia and nightmares. I'm not kidding when I say I can't stand gore. Blech... just thinking about it and the rivers of blood and the eyeball floating away *shivers*..... It also came as a shock to me because it kind of came out of nowhere... |

Mmm...yes, I remember that scene. I had to watch it in spanish though. >_> It was strange...the first 3 episodes were in english, but then they were all in french, so I had to watch it in spanish. T_T (I had DirectTV, so I could change the languages. =P)
I for one thought it was cool...O_O But yeah, that's just me...
Funny...blood is cool in anime...but when it's in live-action movies (like Kill Bill...>_>), it freaks me out...o_0

After reading Lovely's comments I highly suggest Lovely not to ever EVER watch/read Battle Royale. I remember in The end of Evangelion when Asuka says "I DON'T WANT TO DIE" for a slight second an image appears, I pressed pause, and it was Asuka's corpse filled with maggots, I think I still have that picture.
