According to the March 2004 Newtype, it takes place between episodes 9 and 10 of the manga... I'm not sure if they mean the manga or the anime, but basically it's completely separate from the anime and manga.
I believe it's one of two games currently available in Japan, and there are two more on the way (in Japan).

ditto. i can't wait for it to come out. i saw demos on an FMA fansite and it looks like a KH style fighting which i really love. you get to move instead of stay in one spot.
